Watching Ghost in the Shell:Stand Alone Complex I was really surprised at how much the show worked, on both an entertaining level and a thought-provoking level. The themes on individuality and copies without originals were pretty brilliant and I actually felt like I was learning something from the show.

Thought provoking does not mean intelligent.
As a child, I was told that society is a melting pot of talents; knowledge and experience combined to form important alloys that will contribute to mankind. When I got to highschool, however, I thought that it's more like a river in which the water represents our peers while we ourselves are the stones in the river. Constant erosion by mindless majority sheeping has made us lose our unique edge. After I hit the age of 18, I realized that I've been wrong all along. Society is no melting pot. Society is no river. Society is a person, a very skilled rapist, and he has fucked us all.

I'd agree with Ghost in the Shell, despite the very little I've seen of it.

Then intelligent more related to though-provoking:

Neon Genesis Evangelion
Mawaru Penguindrum
Kino no Tabi: The Beautiful World

And I suppose along those lines, there could be:

Nekojiru-Sou
Paranoia Agent
Perfect Blue

^If one'd consider any of those 'intelligent.'

Definitely Kino's Journey. It's a great starting point for further discussion. I disagree about Mawaru Penguindrum though, there's not a single intelligent thought in that anime.

Intelligent is quite an arbitrary word anyways.

But I haven't seen many I'd call intelligent.
In receny memory I applaud Fate/zero for having various intelligent conversations on kingship and what it means to be one. Also Gilgamesh being the expert psychoanalyst he is on Kirei was some stuff to ponder on.

Bleach (well aizen's part anyway)

But I'm not sure what you mean exactly by "intelligent" do you mean the anime as a whole or characters, the creator maybe?

But any the above are my opinion

The show as a whole and the ideas it brings up mostly, though really it doesn't matter.

The Tatami Galaxy.

Fucking brilliant.

Wait, if, by intelligent, you mean thought provoking, then Kino's Journey. If you mean intelligent as in well written and directed, then The Tatami Galaxy wins.

From the perspective of the video games such as Giren's Greed, Gundam is very intelligent. But I thought 0080 and?04 08th ms team as anime series were intelligent.

Death Note and Jojo are very intelligent, but I say they are both more witty than intelligent.

Code Geass I put up there as well.

If it was something that made me think of the possibilities that are presented, then it would have to be Kino no Tabi. Somehow, both possibilities are moral to the culture and questionable but plausible to me. It helps that Kino usually doesn't pass judgment on the situation and I'm left with the feeling that things are as it should be either way. There are several heart wrenching moments though simply because you know Kino has to walk one way or another.

He made it clear in this topic that when he said intelligent, he meant thought provoking, I'm not sure if he wanted something that's got a complex plot (i.e. Death Note, Monster, etc both of which are awesome btw), but something that could make you reflect your life and the world around you. So far, the most thought provoking anime i have ever seen are (list not in order)...
Angels Egg
Cat Soup
Casshern Sins
Ghost in The Shel
Grave of the Fireflies
Ergo Proxy
Serial Experiments Lain
Texhnolyze
Mushishi
Now and Then, Here and There

I'd rather call it the most realistic anime than the most intelligent, but yes, it's definetly on the list.

Death Note as well.

Of those that haven't been mentioned, Paprika, Mardock Scramble (Movie Series), and Kara no Kyoukai (Movie Series) are all (in my opinion) candidates as they tackle existentialism and other important philosophical questions.

Yes, I agree with you about GITS.

Also, the Musashi movie by Oshii is incredibly educational.

i thought macross plus was done with subtle intelligence - theres a lot going on under the surface

death note is intelligent for sure - it keeps us guessing and thats difficult to do when we are saturated with media that all carries the same narrative structure (i'm referring to the US at least)

i'm not sure about SAC. I can't say its not intelligent. it is. but frankly i didn't really enjoy it. I guess that doesn't matter in this thread but had to add. I liked the Innocence film far better - very thoughtful to me, but some hate it.

LoGH and GitS SAC are definitely the top tier in this. Can't think of any others that comes very close.

Texhnolyze, as well as Lain and parts of NGE were intriguing and thought provoking, but I wouldn't call them intelligent, it's more in the way it was portrayed rather than the plot being about intellectual stuff.
