This is pretty easy

Johan Liebert from Monster. The whole show was essentially one amazing character study of who and why he is. Not saying other anime don't have characters on par with him in terms of depth and complexity, but none got quite the same level of focus as Johan.

I'd have to say Okabe Rintarou. His madscientist personality is pretty well used and effective throughout the anime.

Tomoya Okazaki is probably one of the most realistic down-to-Earth character I've have the pleasure to watch.

I don't really like Monster, but I agree completely with Johan Liebert being the best written and developed character ever.
I think the entire cast of LoGH is incredibly well written and complex as well.

He acts and says things that sound reasonable.

As for characters on the list, I can't think of any tangibly reasonable way to compare characters. The stories surrounding them are important, the same as the settings. If you compare the quality of the character you might as well be comparing the quality of the story - as normally well written characters come with well written stories. Or well written stories come with well written characters.

In the end I think there are probably a lot of very good characters, but I can't imagine any one of those very good characters being significantly 'better' than another very good character.

It's suprising the amount of characters that lack this in anime :/ , kyon is such a good character.

Ironically Tomoya from Clannad. Everyone focused on how sad it was, how depressing the developments were; not that many paid attention to how developed. and different Tomoya was from the beginning of Clannad, to the end of After Story.

Juxtaposing a pessimistic kid with family problems, with a shitty outlook on life, to a man appreciating the little things in life. Shit's sentimentally deep the way I look at it.

In my opinion, Khamsin from Shakugan no Shana. He has nice development considering he's never really one of the main characters.

Balsa from Seirei no Moribito. It was nice to watch the mother/son relationship she had with the prince.

Johan Liebert from Monster. One of the best written villains and reading about him and his motives made the manga my favorite so far.

Irabu Ichiro from Kuuchuu Buranko. The way he treated his patients by acting crazy like them was really well done.

Currently reading a LN called HakuMari and the villain 'O' seems to be a promising character. The way the author depicts his obsession with the MC is pretty cool.

They were really well created and specially, well developed during the anime

I'd prefer not nominating a character lacking in personality, convictions and beliefs because of a difficult childhood.

Probably Light yagami or Lelouch simply because their animes focus completely on them, giving much information to their story, back story, and much more. They play dramatic roles of course, and are pretty well developed characters
