So, topic says it all!
Sometimes, it is not that the whole Anime is scary, but it has a sequence that just haunts you. Either why, what Anime moment haunts you?

Mine is Suzumiya Haruhi no Yuuutsu / The Melancholy of Haruhi Suzumiya:

Remote Island Syndrome Part 2;
In the end, where Itsuki & Kyon talk about the shadow that Haruhi saw, and you get a glimps of it..It just beyond scared me, in a special way.
It was something about the atmosphere and the setting it was said in.
And they way they glance back at the house .

Many years since i saw for the first time, and i wont forget it.
( the glimps of the shadow seems to be left out of the blu-ray version, not sure why )

Probably in Higurashi when:

Tho this was the dubbed version idk if id get the same effect from the subs.

I don't think i've ever been scared properly by an anime but the "Doll house" arc in Ghost Hunt had a few creepy moments.

Damn, I was going to attempt to say "Inb4 Higurashi" and failed.
I can see Onikakushi though (eps 1-4 in the anime), as it was the only novel Ryuukishi intended to be scary.

As for me, I've never been scared. I've never watched a horror anime, so that's not saying much.
(Though MAL considers things like Elfen Lied and HOTD as 'horror', being scary was never the central point of the anime. Fail genre selection is fail.)

I remember jumping a little bit in Fullmetal Alchemist: Brotherhood, Hohenheim was in a tunnel and then something popped out. xD That's pretty much the only time I've been actually scared from an anime.

But, the first arc of Higurashi was pretty haunting. That part where Rena is trying to get into Keiichi's house and he slams the door on her fingers (ouch). Also I think she was standing outside his window just saying "sorry" over and over. Too bad the rest of the anime kinda failed after that.

First arc of Higurashi. I watched the episode where Rena was standing in the rain saying "I'm sorry" over and over again in the middle of the night with no lights on.. It was really creepy.

Precisely. This is because the rest of Higurashi was never intended to be a horror, but it's like Studio DEEN insisted that it be one.

The original anime ripped its heart and soul out, and by the time Kai came nobody could truly appreciate it due to the lack of meaning in the anime that was supposed to be built up in the visual novels.

Ghost Hunt had a few creepy bits, but I was watching it at 3:00 AM when I'm naturally paranoid anyway, so take that for what you will.

Outside of that, the only thing I can think of that was even somewhat scary was in Welcome to the NHK.

Higurashi, 1st episode, right at the beginning. When Keiichi was batting the life out of Rena and Mion/Shion.
And that nail-pulling torture device sent chills down my spine.

I watched the dub and the sub and it was still pretty damn scary. There's several other moments in the show but this is definitely the scariest one.

Every time Kuma/the Pacifistas show up in One Piece. :| Genuine fear in my heart. Something about them greatly frightens me.

lol but in terms of moments that other people might conceivably find scary, I agree with first arc of Higurashi. And, in a way that wasn't creepy as such but still haunted me a bit, that section in Shiki where

yeah, pretty much this.
USO DA *shudder*

Other than that? There were some spooky scenes in Ghost Hunt, but nothing I'd really consider scary. More in manga, the Ito Junji stuff like Amigara Fault. Drr...Drr...Drr (anyone who read this, knows what I'm talking about)

Runner ups would be Shiki (there were several moments, can't rly decide) and Ghost Hunt
