I've recently finished Nobunaga Concerto, It's possibly one of the most "underrated" shows I've seen.

Though not necessarily shit, It's just pretty stiff considering it's a 2014 CG anime with some rotoscoping mixed in.

Yeah it's a shame nobunaga concerto looks this bad because it's an extremely good... temporal isekai?

Gundam MS IGLOO is another great anine that suffers from crapcgitis.

Ping Pong the Animation.
While I personally didn't think the animation was bad, most people I showed a clip to and they didn't want to watch it because of the art.

The animation is horrible, but the story and characters are great

I dont think Ping Pong have shit animation though. It's pretty much artistic choice that makes it really stand out for being very different in how it's apply on a sport anime.

Heion Sedai no Idaten-tachi (the art is below average, but the story is absolutely great).

Ashita no Joe, it's old as fuck so maybe doesn't fit as well as other answers, but the animation from that series was hilariously bad, although surprisingly enough considering my preferences I liked how it looked in terms of art style.

Recently finished Yu-Gi-Oh season zero, that show totally deserved a bigger budget and maybe better direction too. Surprisingly really good.

Funny enough, its straight-to-VHS movie that came out a year later had the opposite problem. Animation was amazing, but story wasn't engaging.

Fantastic Children. Has easily one of the greatest storylines I've ever experienced, but the character art is acceptable at best and atrocious most of the rest of the time.

This glorious signature image was created by @Mayumi!

I am the Arbiter of Absolute Truth, and here is my wisdom:

"Anime was always influenced by the West. This is not news.
Shoujo is the superior genre primarily aimed at young people.
Harem/isekai are lazy genres that refuse any meaningful innovation.
There is no 'Golden Age.' There will always be top-shelf anime.
You should be watching Now and Then, Here and There."

Kaiba comes to mind as it's animation is just legit 8 yr old drawings but story is good.

Dead Leaves is also there but a lot better than kaiba.

GTO, it's not only the animation, but also the audio quality and sound design. I don't know what happened to the budget for the show, but that story definitely deserves like an HD restoration or something. It does give it a retro look which I can appreciate but it came out in '99, after NGE and Cowboy Bebop which have ten times better animation.
Rurouni Kenshin live action is the best. :)

Higurashi's first season.
Nodame Cantabile. In the first season the music performances are just static frames and in the second and last season it is pretty bad CGI.

As of recently definitely Tokyo Revengers. At the halfway point you could tell where the budget withered away.

Aku no Hana is pretty good if you can stand looking at rotoscoping (I didn't mind it at all but I know others will).

I agree with Overlord and I haven't watched Lupin, but how was Trigun's animation bad? I thought that it was perfectly fine.

Probably becuase it didn't have an overarching story. It was mostly episodic comedy. Tho I say this only regarding the first part that came out earlier. I haven't watched the new one.

My ears are actually burning right now. Also people are mistaking art style with animation way too much here.

Golden Kamuy for me. It has such a different story with an amazing cast of characters, but outside of important moments it suffers from a production perspective, with the CG in the series being somewhat infamous. It still does have certain scenes with actual good animation, but still it's animation has it's low points that are absolutely carried by everything else, and this makes up most of the series.

Pong Pong the animation.
I wouldn't go so far as to say the animation is terrible but it's the artstyle tat put away many people.
Storywise though, it's a literal masterpiece in making.

Basically the first 2 seasons of Kingdom. The content's amazing, the visuals in season 1 made me want to vomit a couple of times with how badly the terrible CG and terrible 2D mixed and was randomly used.
