Bokura no Hentai hasn't been mentioned yet. The manga is about three people who crossdress for different reasons and one of the reasons is being transgender. Obviously it deals with some same-sex relationships/sex, general issues and life decisions.

While nakamura stays as more of a cute comedy about a gay dude falling in love, the bride was a boy is an autobiography about a trans woman and it's pretty educational about things related to gender and sexuality. i also love my lesbian experience with loneliness, but you've mentioned that already.
