The anime is kind of all over the place when you compare it to the manga. It's fairly consistent for the first 50-100 chapters, but then takes bits from 250+ chapters later and inserts them wherever. There is also a fair amount that isn't in the manga at all... especially the various 'trivia'/squid/etc. segments.

The very end of season 2 (not including the OVAs) isn't in the manga at all, as the manga doesn't really try to adhere to the school timeline and just continues through the years without mention of anyone graduating or getting older. The end of the S2 OVAs is in the manga, but the exact chapter is a bit difficult to pin down (there are 430 chapters at this point) and isn't very significant as it's just a typical SYD bit.

If you're asking because you liked the anime and just want to pick up the manga where the show left off, it's not really possible. I'd suggest just reading the whole thing from the start... chapters are incredibly short and you can blaze through the gags you recognize from the anime.
