I'd say that so far I have liked Tokyo stroy the best... but I haven't seen that many...

There is this trilogy: LAte Spring, Early Summmer and Tokyo story... Apparently it is the same stroy retold... You should definitely check it out...
I haven't seen the other two... But, you have to take your time to watch it... it really has a lot of details.

That trilogy from Yasujiro Ozu that nomadica mentioned is one of the greatest achievements that film has ever produced. It's usually called the Noriko Trilogy due to Setsuko Hara's character having the same name in all of them. They are similar stories, but each is different in the way they tell it. I have to warn anyone not familiar with Ozu's style of film though, if you want to appreciate them fully you will have to have a lot of patience because they are vastly different in style than most other films, but the rewards are great.

Seven Samurai is probably my favorite Japanese film though. Akira Kurosawa's crowning achievement and one of the 10 best films in history, period. 3 1/2 hours of engaging story, intriguing character development and a strong statement on humanity and social roles all culminating in a jaw dropping spectacle of a battle the likes of which the silver screen will never see again. It's just incredible.

At the moment, I think Okuribito (Departures) is my "top" favourite. It's an amazing movie.

Yonatay --- I saw Nobody Knows on your list and I just have to comment, that is the saddest movie ever! It's up there with the Grave of the Fireflies.
