The foreshadowing came in the ep 02 when Z tells humanity what they wonder if they can trust or not, then proceeds to tell humanity "never fully trust; always question, that is the right answer".
Also, the part about negotiation harmonizing interests in ep 00, as Z never explained their interest.
[A cautionary tale about deals too good to be true, as well as post-scarcity.]

I second that. And third it for the final episode. ^^
Those are plot twists that happen once every 200 entries of my anime list.
They WANT us to start thinking of Zashunina as the bad guy, as the villain, as the one that is clearly 'in the wrong', despite having eight episodes dedicated to making us understand that there is no 'right' or 'wrong' in any of the opinions or philosophies being presented in this show.
Instead, they decided to shoehorn Zashunina into a villain's role and make us believe that he has to be stopped at all costs, or else Humanity will DEFINITELY advance in the WRONG direction!
You got right the part about the philosophies/ideologies, but I assume the writers were far from wanting to make you think that zaShunina is evil. He just doesn't have the perception that mankind has, so he's taking the most "rational" approach that aligns with his understanding. And in a weird way, he also just wants to cheat and re-load his illegally saved game, because he failed a quest... and then the admin shows up to sanction him.
I'm surprised that the thread for episode 9 is filled with so many misunderstandings and judgemental reactions... but on the other hand, that's part of human nature and what Seikaisuru Kado is about, so it's kind of expected and ironic at the same time. :D
