Naruto and Bleach by far are the greatest when it comes to sountracks, other shounens are nowhere near close to those 2 series. So much variety and only repetitive(or same structure) songs are some battle themes in Naruto but they are still pretty good imo.
Fairy Tail might have a good soundtrack but what's the purpose if the show is awful.

I think Jojo's first season has the best soundtrack, for me at least.
Liking traps is gay and liking Lolis is Pedophila.
Come at me bruh!

Few mentions to Bleach but from the major animes it wins by a mile
A curve including all entries should be of a gaussian form. One including limited entries by picking animes you liked and not rating animes you dropped should look like mine.
Amount of total animes each rating should have (percentages): 6-25,7-15,8-6,9-3,10-1

For me Konjiki no Gash Bell has the best OST among the shonen anime.

Speaking of OP/ED, almost the entirety of the Dragon Ball series, including Super, and most of all the Z ones. It's precisely one of the reasons this franchise is among my favorites series ever.

Naruto has some cool and catchy OP/ED too.

Speaking of OSTs, definetely the ones of the original Saint Seiya, the original Hunter x Hunter and once again DBZ. Those three have the most well-crafted, atmosphere-setting and emotion-stimulating tracks I have ever listened to. (The Hunter remake also has some awesome tracks in the chimera ant arc, despite how I despised that arc argumentally).

Out of what I've watched, JoJo part 2 has easily the best soundtrack. No other OST goes from Aztecian gym beats to German march to operatic singing that makes you cry your eyes out.

Noir! err--
Fate/Stay Night (2006) is the only one who I can think of, right now.
Especially the track Unmei no Yoru is simply epic.

Any other soundtrack I can think of now that I liked... Hmm... Noir, Noir, Noir, Death Note, Noir, Parasyte, Noir, Puella Magi Madoka Magica, Noir, Jigoku Shoujo, Noir, Shiki, Noir, Noir, Noir.
I guess none of those is really a shounen, maybe Parasyte can be?
Signature? I ain't got no signature! I don't need no signature! I don't have to show you any stinkin' signature!

Naruto definitely comes in first
What makes the series so memorable is the emotional osts that come at the saddest/happiest moments
Also the OP/ED for transitions/progressions into the series and the lyrics fit so well!

Code Geass and Psycho-Pass also has good soundtracks
