When I read the title of your post I thought of Aku no Hana - Flowers of Evil. The girl is creepy and manipulative, the boy is the object of the girls manipulations. There are 13 episodes. The anime uses Roto-sccope to create the images. It is live action that is later animated. It is different but it adds to the creepy feeling of the anime.
