I've never really thought of it. There are plenty of female characters that I like, namely Ashe from FFXII, Yuna from FFX, Emily from Dishonored, Jill from RE3, Maya and Trucy from Ace Attorney and Lian from Syphon Filter come to mind. I guess I'll go with either Lian or Yuna (who makes part of my username).
Kate Walker from Syberia, and April Ryan and Zoë from The Longest Journey + Dreamfall.
Mentally strong characters all of them, with great monologue and decisions, and hearts of gold.
I have a lot of favorites, but I guess if I have to pick one out of all of them... it's gotta be Tifa.
Besides the boobs, she was one of the first strong female protagonists I had ever seen. Growing up on Disney movies and then seeing this fist fighting pulverizing warrior beauty constantly get the job done, felt really fresh at the time.
I think Tifa is one of those female icons, along with Lara Croft, that really helped change the role of women in games. I didn't really like Lara Croft though.

I dunno. I'm playing FF7 now and I can't really feel Tifa's character. Yeah, she's strong and boobs, but I just feel that her character is really stale. I like Aerith much, much more (I'm really setting myself up for that scene, aren't I?).
GlaDos from Portal, her passive aggressiveness, dark sense of humour and constant jabs at you is somehow just hilarious.
Runners up go to Clementine from the Tell Tale series of the Walking Dead, Morrigan from Dragon Age, Naoto from Persona 4, Lucatiel of Mirrah from Dark Souls 2 and Chiaki from Danganronpa 2 (if that counts as a "video game").

He's got a shoddy voice actor, PS2-esque graphics and a cheesy personality, but I'm biased because I'm a Twin Peaks fan.

Now that I think about, there are'nt that many chicks I like that much in Video Games unlike Anime. My Favourite would be Samus from Metroid, followed by Lulu from FFX and Lili from Tekken

I'll go over a few scenes I suppose, that make me feel the way I do about Tifa.
From the start Tifa is running her own business. Although it's a bar in some shitty slums, it's definitely her own bar, even if it's the headquarters of Avalanche. She'll run this as Avalanche goes out on missions and definitely has the power to keep out anyone who causes trouble, not that she has to since all the men in the area have fallen for her. After Cloud causes some worry, Tifa forces herself into the mission, not even worrying about the danger.
As the story goes on and Cloud is presumed dead after falling from a reactor explosion, Tifa has decided to go on a mission by herself, although it's rather degrading, she's going to sell herself to a brothel, and try to gain favor with the Don in order to get close. She's not about to sell her body, though, she's just going to use brute force once she gets close enough, exactly what Cloud ends up doing.
After the explosion in Sector 7, Tifa keeps a calm head, even throughout all those ordeals, and reassures Barret about Marlene. It's not as if she's some emotionless psychopath or anything, she's just well composed and has her priorities straight, and has her eyes set on the future. It does kinda make you question just how much she gave a damn about her comrades, but maybe that'll be answered in the remake, with full facial expressions in plain view.
After the escape from Shinra building, she takes a back seat for a long while. I wouldn't say she is timid at any point really, but she doesn't exactly bust heads up until Cloud goes into a coma. Then there's the Tifa x Scarlet slap fight, that's another strong point for her. Not the slap fight itself, as that was clearly fan service, but the whole breaking out of the gas chamber thing. That was one of those oh shit moments that no normal person would have gotten out of. Afterwards she leads the party for a while, showing everyone that she's second in command (you thought it was Barret, but it was her, Tifa!) Her goal at this point is to just find Cloud, but I find the desire to protect someone you love to be a strong trait as well, this is what a lot of male heroes do, after all.
To top it all off you're given the lifestream flashback of Nibelheim, and you see just how adventurous she really was. Even as a child she wanted to go out to see the Reactor and dragged Cloud along with her. After Cloud went back 7 years later (she didn't know he had come back), she was even tougher, having trained under a world class martial artist and labeled as a genius by her teacher, she wanted to guide the expedition and went as far as Shinra would let her go.
Aeris has some strong qualities too, but if I were to say which of the two was a stronger person, it would definitely be Tifa, even taking into consideration the end of Disk 1.
Alyx Vance from Half-Life 2. She is one of the more human of female video game characters, is independent, funny and mature. She is also one of the rare examples of a character who doesn't need ridiculous costumes to look beautiful because seriously, she is.
"One must die and one must live. No victory, no defeat. The survivor will carry on the fight. It is our destiny... The one who survives will inherit the title of Boss. And the one who inherits the title of Boss will face an existence of endless battle."
When you say nothing to do with appearance, I think personality, then immediately think of Four from Drakengard 3 with her hypocritical "good girl" messed up personality and huge inferiority complex, which causes her to constantly think terrible and jealous thoughts about everything. You really see how constant and severe the thoughts are in the game's prequel novella... She also looks pretty good, though.
Beryl from Tales of Hearts is another one of my favorite characters, due to her unique/funny personality and the own personal emotional developments she goes through throughout the game herself. She's also super cute. :D
Prier from La Pucelle: Tactics and Estelle from Legend of Heroes are a few of, if not my favorite female protagonists, too.
Sorry, it's hard naming just one character. It already hurts leaving out so many others!
