They get on each other's nerves but they respect and don't want to kill each other. Eggman isn't a psychopath so he wouldn't want the world to end basically. Him giving Sonic the object to complete the device was a nice touch. Chris stopping the machine was to be expected since in the original plan there were 52 episodes and we finished episode 50.
