I have more than one but my most memorable would be Clannad After Story, One Piece and Kanon 2006. Clannad (first series) was... ok. Nothing to write home about. Just your typical average high school life and a bad way to start it with Fuko and her stupid starfishes. After Story, on the other hand, was exceptionally good and memorable, especially the second half. Just wow.

Eve no Jikan, (http://myanimelist.net/anime/3167/Eve_no_Jikan), is definitely one of the most memorable animes that I have ever watched! It is a timeless masterpiece. I wish there were more episodes. Watch it! Only 6 episodes and you won't regret it!

I'm suffering from Fate/Zero withdrawals, thats a close second.

Also, Toradora and Spice & Wolf - though the latter is more due to the effects of the final novel than the anime series, granted Holo in animated form with a fantastic VA made it even more so.

Man, you got me so interested in this with the clickable link and all, as well as nice artwork, then I find out it is an anime about scrap metal.

From childhood, Sailor moon, Dragon ball Z (I would always change the channel, never was a fan), Spirited away, Kiki's delivery service.

Now, Ano hana. Definitely, I'll hear their secret base song and I'll just start crying from the memory. And I think Higurashi no naku koro ni, will also not be forgotten since it freaked me out a few times very late at night with no lights on.

Oh, And mysterious girlfriend x. For all the times I gagged...

story-wise it would definitly be clannad after story, i loved the whole anime but this second season was even better than the first one. guilty crown is also another wonderful anime, as it has the best music of every anime i have seen so far in it and made me aware of the group supercell, of which most of the songs are from.
