Saiunkoku Monogatari (not only do the main characters have a bit of one, but so do most of the secondaries. Some work out in the end but it takes a long time to get there)

School Rumble
Fushigi Yuugi (even after when the main couple becomes clear there's a lot of unrequited feelings for the girl)
Maison Ikkoku (older anime but has tons of unrequited loves)
Black Cat (shockingly for a shounen action it has a lot of it)
