Yeah, the light orbs were a great way of synthesizing several independent arcs into one overarching story. Nagisa, who had become connected to the town, averted tragedy with the feelings of the inhabitants of the town. It has deep meaning.
Kyou's fandom is strong, so I bet numerous fans are disappointed right now in the DVD. It wasn't bad, but it ruined the story from the VN perspective. Kyou's arc was the first VN arc I played through, but I remember how much impact those scenes had on me. The anime just couldn't match it.
Yeah, Clannad has quite a few of those easter eggs. The different basketball games, the Yukine gym locker scenes, the Doki-Doki High School manga, and the laser tag game.
Ryou's good end is great... sort of. It's tainted with the bitter tears of Kyou. I just watched the Kyou DVD special and I have to say, I'm disappointed. I knew they were stretched for time, but there was virtually none of those awesome Ryou scenes!
Rather than Kyou, you should recruit someone even better to your team. When Mei calls Sunohara, invite her over. Continue and have her stay over at Nagisa's house. When it's time to recruit players wait until monday and then turn down all the options. When it comes to the practice before the match, have Nagisa play with Mei. You begin the match with no choice but to play with Nagisa, but she gets injured. Just as all hope seems lost, a voice calls down from above...
The basketball arc is great. There's a total of 8 possible characters to recruit to your team, but only 4 will bring you to victory. Yukine is surprisingly good, however her "bodyguards" are a bit overprotective.
By Ryou's arc do you mean the Ryou/Kyou or the Ryou/Kappei arc?

Clannad is actually a difficult game. It's quite easy to meet with failure, which is why it is imperative to save often. For arcs such as Kotomi's and Tomoyo's, you need to play a bit through Nagisa's arc instead of brushing her off right away. I ended up using a walkthrough for some of the arcs.
Does it give a reason for why the changes can't be applied? It might be in a restricted folder. Try moving the Clannad folder. It should be fine in Program Files or My Documents. Other than that, I really don't know.
Clannad has a great cast, but I'd have to throw in my support for Kotomi since her arc was just amazing. She's distant from all the other characters, and my first time through the VN I didn't even see her once. It's kind of sad, but I think it makes her all the more unique. She's also quite a strong character. Through all her misfortune I'd have to say she garnered a lot of sympathy, but also respect, from me.
