For now, I like all the Casulls (Pacifica, Shannon, and Raquel). I'm still watching the series. Once I finish, I may be be editing this post.
Pacifica looked like she was going to be another annoying "tsundere" lead, but she turned out to be a likable character. Shannon, to me, is like Kyon (from Haruhi Suzumiya) before Kyon. He has the same cynical attitude as him, but he also has a heart and really looks inside of himself and questions what it means to protect someone you love. Finally, there's a motherliness to Roquel that I admire about her.
It's hard to say. This series was full of likeable characters, in my opinion.
My first place is probably a tie between Shannon and Raquel. I like the depth of character given to Shannon. He's very realistic, sometimes cynical, but always caring. To me he really embodies the whole idea of chivalry. Raquel on the other hand is more intuitive, softer in speech yet firm in resolve, and almost motherly in her caring. This, coupled with her strength both emotionally and physically, makes her equally likeable as a counterpart to Shannon. In some ways, the pair of them felt more like Pacifica's parents than siblings.
After that would be Zephiris. For a "mere weapon", she shows a great deal of personality across the series. While she starts off aloof or helpful in a distant manner, she manages to grow new emotional connections and becomes far more "human" than she originally was. Seeing her "eat" with everyone and help with more mundane tasks in the end made me feel happy for her.
Third place would go to Pacifica herself. One thing I think is important to remember is that Pacifica is a child. She's under 16 years of age for nearly the entire story, so still having childish traits and habits is understandable. Her reactions to the pressure placed on her as the "poison of the world" seemed believable, and while the amnesia sub-plot wasn't the most tasteful in my opinion, I think it helped showcase her desire to simply be "normal". The subtleties such as that were a nice addition. In some senses I would have liked to have seen a bit of character growth from her, but overall I can't fault the portrayal. After all, how many kids suddenly become responsible at such a young age? She's pleasant in her own way.
I could go on further with some of the other characters such as Leo or Chris, but I think those above are enough for my favorites. The characters really are the best part of Scrapped Princess.

Which is why I was so annoyed when they killed her off in the way that they did, there was just so much more they could have done with her character :/.
