Kemonozume- once you get past the somewhat messy animation, its a very interesting and somewhat insightful anime and one of my favourites.

Zipang 2004-2005, seinen, historical, drama, military - Awesome, quickly paced and a blast to watch alternate history. Haven't finished it, and apparently the ending doesn't tie things up. It's based on a 500 chapter+ manga, and a second season is pending on the US market.

Texhnoylze 2003, drama, scifi, cyberpunk, post apocolyptic, mystery - Highly rated, strikingly different cyberpunk anime. Doesn't pander, paints a desperately bleak picutre, and bathes it in pure atmosphere and throws in broken, but human characters. Again, haven't finished, but this series still deserves more attention.

Rahxephon 2002 Mecha, drama, romance - Many of the people that hate eva but are looking for an intelligent and character driven mecha would love this, but nobody knows has actually watched it.

Jin Roh - Scifi, Drama - Somber adapation of a fairy tale in an alternate history setting.

The next two aren't exactly unknown, but compared to how good they are not nearly enough people have seen them.

Legend of the galactic heroes 1988-1997: this is ranked 5, but only 6000ish people here have finihsed it, space opera, military, space, drama - Epic, hugely ambitious space opera with dozens of realistic and well developed characters. Addresses philosophies of government, history and human nature in a way that doesn't feel tacked on and trying to be 'deep'.

Monster 2004-2005 , seinen, mystery, thriller, drama, psychological - Death note would not be as overrated here if people had watched this. A great well rounded and purely evil villian, huge plot twists, tons and tons of great and human characters, and an unpretentious look at humanism.

Boogiepop Phantom 2000, horror, scifi, psychological - This is how you tell a story out of order. Atmospheric, creepy psychological drama where each episode gives you a character study of the outcasts and rejects of society and a sympathetic way.

Ju oh sei - very short, but very good scifi show that creates a unique, savage world and crams so much into 11 episodes without sacrificing strong characters or seeming rushed.

Kobato. (2009-2010) (Comedy, Drama, Fantasy) is truly a wonderful anime. Words can't address why adore this heartwarming anime, it's something I've smiled and grown attached all the way through. Something that I didn't want to let go and it captured my heart and will always lift my spirit.

It's that one series I feel is a tad unappreciated, I don't really see it get mentioned. After some time it'll get more recognition, I'd like to see that one day. After checking the stats, the array of 10s is starting to go up. I'm having faith in this community :) Whether Kobato's mission was a success is all up to you.

New thing to add. If you can, bold the title so the name can stand out. You guys are making excellent suggestions by the way.

Violinist of Hameln, dated animation with a very low budget (lots of stills), but its storytelling is top notch.

Brigadoon [Jul 21, 2000 to Feb 9, 2001]

The story and the character development are amazing for an anime and contains the greatest /m/echa love story of all time.
Best thing about it? It is not Genre Specific at all.

2008 Toshokan Sensou (aka Library war) - Comedy, romance, military
Once you get over the "extreme" plot you will find the story interesting (Basically japan makes most art and books illegal, so the libraries create their own military force....i know sounds odd, but stay with me). The main male and female characters are enjoyable, to say the least along with the other cast of characters. It is only 12 episodes, so it is a good and quick series to check out.

2006 Ghost Hunt - shoujo, supernatural, mystery
It is about a girl joining a supernatural detective agency. The characters are all enjoyable (most of them), but what makes this series stand out, is how each case becomes more mysterious and interesting in each arc. One of the few anime i would recommend watching dubbed as well.

Shocking that a 182 episode anime that started in the 60s that has no subs or dub hasn't been been viewed by many users on a western anime site.

Anyway I'd say the three big Eiichi Yamamoto films, that do have subtitles.

1973 - Kanashimi no Belladonna
1970 - Cleopatra
1969 - Senya Ichiya Monogatari

It was a big mistake to think that you're the only one who can turn into a car. I'm a car now too!

Kino no Tabi: The Beautiful World - 2003 - Adventure, slice of life - Recounts the fabulous journey of the awesome and mature Kino on its way of discovering the world.

Gokudou-kun Manyuuki - 1999 - Adventure, Comedy, Fantasy, Magic - A very funny show with a stupid anti-hero who only cares about money and don't a give fuck about anything else, the universe(fantasy and magic) is similar to Slayers.

Hanada Shounen-shi - 2003 - Comedy, Drama, Slice of Life, Supernatural - Only a few people have seen this (less than 1000), even though it is a very good moving show with its funny moments and sadness. There're even boobs and penis at times. It's about a boy who almost died but didn't and can after his accident see ghosts.

Mind Game - 2004 - Adventure, Comedy, Dementia, Romance, Psychological - A movie that you will probably don't understand a shit about what's happening but it's just amazing craziness. Have you ever seen a guy being shot in the anus and then going to heaven to have a conversation with God himself ?

Yojouhan Shinwa Taikei / The Tatami Galaxy - 2010 - By the same director as Mind Game who always direct weird stuffs. The story is very confusing at the beginning but all the things happening in the serie will become clear at the end. Nice art too.

Thus far, great suggestions.
Here is another of mine: Mouryou no Hako [2008] (Detective/Horror)

It is a great show, what really struck me about this series was that it felt more like cinema than just another cartoon -- the animation being used just to airbrush the irrelevant, imperfect and tawdry detail of live action, and leave what is important.

The animation itself uses restrained character designs by CLAMP, and a grainy, sepia-toned rendition that gives a period (late summer/early autumn 1952) feel.

How well adapted it is from the original detective/mystery novel , and how faithful the words to the original, I don't know; but it manages to lay its red herrings very cunningly -- a lot of the clues you need are there in plain sight, once you know to look, just concealed with a cunning use of misdirection.
