There are several manga, but I only know a handful of anime focusing on the math theme or even referencing it strongly (Summer wars, Stellvia of the Universe,Great Teacher Onizuka, Dennou Coil if computer science is ok, Sora no Woto (applied harmonic analysis, hidden), Ika musume (theoretical harmonic analysis) - although not mathematics, also check out Hikaru no Go) ; the reasons for the scarcity are probably obvious.

Edit: if physics is ok, along with Noein, check out Ghost Hound; there is some discussion there at some point. Do not expect realism from either of the two.
