I'm looking for some interesting psychological anime with somewhat complex story lines that make you go "What the fuck?!". Alternate universe/reality and time manipulation anime are also good. Any suggestions?I've already seen the following:

Boku dake ga Inai Machi (Erased)
Death Note
Death Parade
Elfen Lied
Higurashi
Madoka Magica
Mirai Nikki
Steins;Gate
Another
Evangelion (already plan to watch)

Edit: By alternate realities/universes, I specifically mean like an alternate world that is an exact copy as the original where the main character can find his copy and such.

Wings of Honneamise is a movie that has some psychological elements to it. Although it may not be the exact type you're looking for.

-The girl who leapt through time is a good time travel anime.
-Kokoro connect has awesome psychological elements to it and lots of WTF moments.
-Serial Experiment Lain is a wtf anime with complex storyline.
-As someone has said above, Shinsekai Yori is psychological and is really good.
-Also if you liked Higurashi, check out Corpse party, it is more on the horror side, but still has pyschological elements to it.
-Oh and theres Mayoiga from this last anime season. It was hit and miss with most people, but it had some horror elements, along with mystery, thriller, and psychological elements in it.
-Monster is a great psychological anime that will mindfuck you at the end too.
-If your not watching Re:zero yet then you should start as it is currently airing and has more 10 episodes out. Its a good psychological, "time travel anime", kind of reminds of Higurashi to be honest.
-Another is a good anime to check out as well.

Perfect Blue is a good movie. It might be right up your alley.

Serial Experiments Lain is one of my own favorites. It's basically cyberpunk/film noir/coming of age with lots of surrealism in there. You probably need to watch it a couple of times to understand all its layers though.

Perfect Blue
Paprika
Mind Game (I am not totally sure because I didn't watch it yet)
+1 to Serial Experiment Lain, Texhnolyze.

Memories,Animator Expo, AniKuri, Twilight Q feature such stories too among others who can fit your other criteria. In general, I advise you to search more among anime anthologies. (or Oshii Mamoru's works, like Tenshi no Tamago)

But, seeing some of your given propositions, I could be wrong because it seems you are seeking mind battles like Monster, Kaji, etc.

Furi Kuri can trigger such reactions, but is a fairly simple story overall. Still more than interesting to watch.
Birth is even more simpler but a hour of constant "what?!"
Slightly psychological, slightly "what the heck?!", the Utena movie. But this alternate take should be seen after the series.

Noein is an excellent alternate realities manipulation anime.
Abenobashi does a bit of the same in a more light register.

Gunbuster is playing on time distortion.

edit: Those weren't the right type.
Escaflowne is one of the best parallel world stories in japanese animation along Ima, soku ni iru boku.

Seems like you're new to the online anime community, where we accept Kaiji as the absolute moe character that all characters should be designed around. Don't try to fight it. Just accept Kaiji as your moe overlord.

I'm fully aware that Shoujo is a demographic. Evangelion isn't Shounen by any means and I never implied it was. The fact that Utena and Neon Genesis share similarities though still stands. All I was saying was that Utena is like the Shoujo counterpart in psychological aspects. It's commonly referred to as such.

Half of the ones you mentioned aren't really psychological. I don't know if this is what you're looking for but Kara no Kyoukai and Mawaru Penguindrum might be good recommendations for you. If you want crazier and deeper stuff then I would suggest the following anime Paranoia Agent, Shiki, Texhnolyze as well as the manga Tokyo Ghoul, Onanie Master Kurosawa and Aku no Hana.

I'm gonna bring up the usual example of Attack on Titan: No Regrets having a Shoujo tag. Go look it up. A tag doesn't mean much, it's the content that matters and it all comes down to how you define each genre. As far as I'm concerned anime like Erased, Future Diary and Another are just entry-level psychological shows at best. They do have some elements but they are too simple compared to classic psychological shows. I'm sorry but you can't compare NGE to Mirai Nikki, they are like apples and oranges.
