So as I recall, Kagame shot the jewel when it was inside of a bird demon causing the jewel to split into many fragments. So why then is the jewel purified when she shoots it at the end? Why didn't it break into small pieces again.

I think in the beginning, she was just physically hitting the shard. For the other time you are referring to, she was using her spiritual powers to purified, not necessary physically break it again.
